Default Neutral safety switch

My 2001 gs300 was stolen along with my only key. My car was found locked with no key. My insurance company's tow truck driver used a lock jock to get inside and used the vehicles manual shift overide i'm guessing to put the car in neutral. Lexus dealer had to replace the ECU in the car to program a new key. Now the security indicator light stays on even while driving and the check engine light is on. I took it back and they told me that the vehicle was searching for a second key thats why the security indicator light stays on and that I need to purchase another key.They found a neutral safety switch code that was causing the check engine light to come on. They changed the neutral safety switch and the same thing happened. They changed the vehicle's ECU again...same thing happenned again. They changed the shifter ECU and the check engine light came on again with the same code each time. They fixed a loose wire and that didn't fix it. I have to take it back again for the 5th time. My insurance is paying for everything so thats not my concern...I just want this problem fixed. Any help would be appreciated.

The new ECU is shipped in a mode ready for programming more than one key. If you only program one key, the auto-registration must be stopped or the security indicator will still flash. Do you know what the code was?
